DESCRIPTION:“Functional advantages of protein structural disorder as revealed by integrative biophysics” \nDr. Davide Mercadante (School of Chemical Sciences\, The University of Auckland\, Auckland\, New Zealand) \nSummary:\nSince the discovery that protein structural disorder holds functional relevance intrinsically disordered proteins (IDPs) have become a cornerstone of biophysics.\nCharacterized by extremely high dynamics\, IDPs are elusive by nature and traditional structural biology techniques remain largely uncapable of providing an exhaustive understanding of their behavior.\nHowever\, the qualitative and quantitative integration of computational experimental techniques well-versed to assess protein dynamics\, thus provides a powerful framework to elucidate IDPs’ dynamics-driven functions. SUMMARY:SFB 1551 Seminar Series Event - Dr. Sergio Cruz-Leon
DESCRIPTION:“Bridging cellular 3D imaging with physics-based simulations for biological discovery” \nDr. Sergio Cruz-Leon (MPI Biophysics\, Frankfurt) \nSummary: \nCellular function is governed by the structure\, location\, and dynamics of its densely packed molecular machines. Cryo-electron tomography (cryoET) captures 3D snapshots of intact cells at near molecular resolution. However\, extracting reliable molecular identities and interactions from tomographic data remains challenging. \nI will show how high-confidence 3D template matching (hcTM) for cryoET [1]\, coupled with multiscaling\, enables us to model and simulate biological landscapes directly from cryoET data [1-3]. hcTM reliably localizes a wide range of macromolecular complexes in crowded cytoplasm and nuclei\, producing spatial maps that are the basis to build simulation-ready models of subcellular environments. \nUsing this framework\, we uncovered vault particles loaded with ribosomal cargo [1] and the unexpected ‘cracking’ of the nuclear pore complex (NPC) during HIV passage [2]\, and resolved the molecular architecture of human chromatin in situ [3]. We then applied it to an autophagy-related condensate directly in cells\, demonstrating that a single amino-acid substitution strengthens intermolecular interactions\, drives a liquid-to-glass mesoscale transition\, and abolishes autophagic clearance. We will examine the nomenclature and evolution of key interaction types\, including hydrogen bonding\, Coulomb interactions\, π–π stacking and related interactions in aromatic systems. Emphasis will be placed on understanding how enthalpic and entropic contributions govern the formation\, strength\, and selectivity of supramolecular assemblies. Finally\, we will explore the crucial role of the solvent environment—highlighting solvation and solvophobic effects in (macro)molecular recognition and self-assembly. These elements provide a framework for analyzing and designing non-covalent systems across chemistry\, biology\, and materials science.

SUMMARY:SFB 1551 Seminar Series Event - Prof. Dr. Dorothee Staiger
DESCRIPTION:Partners in time – the RNA interactome of plant RNA-binding proteins \nRNA-based regulation plays a key role in plant responses to endogenous cues and environmental stimuli. To provide insights into in vivo RNA-protein interactions shaping the transcriptome\, we improved our previous protocol for individual nucleotide resolution crosslinking and immunoprecipitation and\, in collaboration with Kathi Zarnack\, established a bioinformatics pipeline to evaluate iCLIP-seq data (plant iCLIP2). We comprehensively profiled the binding landscape of Arabidopsis thaliana glycine-rich RNA binding protein 7 implicated in different steps of RNA processing and function. In the compendium of target transcripts\, we delineated motifs preferentially associated with binding sites. Orthogonal transcriptomic data obtained from loss-of function mutants and plants overexpressing the RNA binding proteins provided insights into the mode of action how AtGRP7 affects its target transcripts. In particular\, in collaboration with Martin Crespi we pursue the idea that long noncoding RNAs interacting with AtGRP7 and the splicing regulator NSRa serve as regulators of alternative splicing. In turn\, we developed single mRNA interactome capture and identified ALBA4\, a protein interacting with m6A readers\, as an AtGRP7 interactor. Collectively\, our data begin to shed light on the organisation of networks in posttranscriptional regulation in Arabidopsis.

How proteins collectively bridge these scales to generate structure execute enzymatic reactions remains an open question. In this talk\, I will discuss our work on dissecting biophysical mechanisms of genome self-organization\, and how these principles are linked to transcription. To tackle these questions\, we use interdisciplinary approaches that combine single molecule biophysics\, reconstitution biology\, and theory. I will describe how protein condensation acts as an organizing principle of genome organization\, generating forces on DNA that then act as active enzymatic scaffolds. \n

DESCRIPTION:Methods talk by Dr.Olksandra Kukharenko\, Max Planck Institute for Polymer Research \nTitle: Bridging Scales in Molecular Dynamics Simulations with Machine Learning \nAbstract:\nGrasping the behavior of biomolecules across diverse length and time scales is a persistent challenge in molecular biophysics. While atomistic simulations provide detailed molecular insights\, their high computational cost limits their applicability. Coarse-grained models\, on the other hand\, allow access to longer timescales and larger systems but often sacrifice resolution and accuracy. To connect these approaches meaningfully\, it is essential to develop strategies that can bridge the scales and preserve key thermodynamic properties. \nIn this talk\, I will showcase recent advances in leveraging machine learning for the analysis of free energy landscapes. I will demonstrate how tools such as dimensionality reduction and clustering can uncover key collective variables and metastable states from high-dimensional simulation data. Moreover\, I will explore how these learned representations can facilitate the transfer of insights between different modeling resolutions\, enabling seamless integration of coarse-grained and atomistic simulations. Applications to systems with complex multi-body interactions will illustrate the power of this multiscale\, data-driven perspective. \n
